Find a save room and press up to save when standing under the orb thingy. Save Room's are shown in red on the map. Those big pulsating orbs are save rooms.

I always missed the first save point in the Alchemy Laboratory for some reason. Though I've never had any problems using a save point, actually having a copy of the instruction manual and all.
